Sybyl Training Course 2012

This years course will concentrate on modelling. We will cover modeling proteins and ligands and
modeling proteins from sequence to structure. We will also look into some new features in the soon to be released Sybyl-X 2.0.

You can see more in-depth description on the course modules on Tripos web pages:

Modeling Proteins and Ligands

Modeling Proteins from Sequence to Structure

The course is free for Sybyl consortium members.

Program

Day 1

9.30 Registration

10.00 Session I

12.00 - 13.00 Lunch

13.00 - 15.00 Session II

15.00 - 15.20 Coffee break

15.20 - 17.00 Session III

Subjects covered:

New features in Sybyl-X 2.0

  • Introduction to Molecular Data Explorer

Modeling proteins and ligands

This course provides an introduction to the fundamentals of molecular design and analysis with an emphasis on the interactions between proteins and ligands.  Participants will visualize molecules and prepare protein/ligand complexes for molecular modeling.  They will modify a protein structure by mutations, insertions and deletions.  Finally, they will compare proteins by aligning sequences and structures.

What You Will Learn
  • Produce mutated proteins with inserted or deleted residues.
  • Create pictures that convey instant information.
  • Communicate the important details of protein structure.
  • Rapidly identify and fix problems in protein structure.
  • Produce good protein geometries.
  • Make efficient use of energy minimization in proteins.
  • Assess protein similarities/differences using sequence alignments.
  • Align protein structures for effective visual communication.

Day 2

10.00 Session IV

12.00 - 13.00 Lunch

13.00 - 15.00 Session V

15.00 - 15.20 Coffee break

15.20 - 17.00 Session VI

Subjects covered:

Modeling proteins from sequence to structure

This course focuses on building 3D protein models from sequences and evaluating these models. Participants will search a database to find proteins that are homologous to a target sequence and use these homologous proteins as templates to construct a protein model of the target sequence. Learners will gauge the quality of the resulting protein model by examining its geometry and comparing it to other protein structures.

What You Will Learn

  • Create a 3D protein structure from your sequence for use in further molecular modeling studies.
  • Derive reliable models from a high-quality, expansive database of protein structures.
  • Measure the level of confidence you can place in your protein model.
  • Detect distant homologs of your target sequence.
  • Produce superior alignments based on structure and sequence information.
