0. 2012 ja uudet koneet

Vuosi 2012 tulee olemaan merkittävä uuden laskentakapasiteetin kannalta.
CSC on hankkimassa uutta superlaskentakonetta, uutta laskentaklusteria ja
tallennusympäristöä, joiden käyttöönotto on suunniteltu ensi vuoden
vaihteen tienoille. Ennen sitä pääsette kuitenkin käsiksi uusiin Hippuihin.

1. Uusia suuren muistin palvelimia

CSC on hankkinut kaksi uutta suuren muistin palvelinta vanhojen hippu-
palvelinten rinnalle. Uusia koneita asennetaan parhaillaan ja ne on
tarkoitus avata tutkijoille tammikuun lopulla. Seuraa CSC:n sähkö-
postilistoja! Uusien koneiden tarkoitus on palvella hyvin suuren muistin
töitä ja interaktiivista käyttöä.

Suurta muistia tarvitseville töille on juuri saatu myös käyttöön 24 uutta
solmua vuori-palvelimella. Uusissa solmuissa on 12 laskentaydintä ja
yhteistä muistia 96 GB. Työt ohjautuvat näille solmuille, jos eräajotyössä
on varattu paljon muistia. Vuoren levyjärjestelmään on lisäksi hankittu
lisää kapasiteettia.

2. CSC:n www-uudistus käynnistymässä: vaikuta!

CSC:n www-sivujen päivittämisprojekti on käynnistynyt. Tällä hetkellä
kartoitetaan tulevan sivuston tarpeita. Kemistit ovat CSC:llä tärkeä käyttäjäryhmä
ja siksi haluaisin, että uudet sivumme palvelisivat kemistejä
jatkossakin mahdollisimman hyvin. Pyytäisin teitä lähettämään kommentteja
siitä, mitä toimintoja uusilla sivuilla pitäisi olla ja mitkä palvelut
ovat juuri teille tärkeitä.

3. HPC-Europa2: seuraavan haun deadline 15 helmikuuta.

HPC-Europa2:n viimeinen vuosi on juuri käynnistynyt. Projekti myöntää rahaa
tutkijavaihtoon, johin liittyy superlaskentakomponentti. Voit suunnata seuraaviin
maihin: Italia, Iso-Britannia, Espanja, Saksa, Ranska tai Alankomaat, tai kutsua
tutkijan vierailemaan ryhmääsi vielä useammasta maasta.

4.1 Sybyl-X training course on 26.-27.1.2012. HURRY! DL today!

The course covers modeling proteins and ligands and modeling proteins from
sequence to structure. Some new features in the upcoming Sybyl-X 2.0 will
also be covered. The course will be given by Dr. Thomas P. Jones from Tripos
and it is free for the Sybyl consortium members and 100 € (+VAT 23%) for others.

4.2 Working with Unix 31.1.-1.2.2012

This course introduces the efficient use of CSC's supercomputing
environment: Unix basics, data storage, batch job systems, the
Scientist’s User Interface, and how to compile and run your applications.
It will also address shell scripting and other useful Unix features and tools.

4.3 Schrödinger Hands-On Workshop: Computational Drug Discovery –
Exploring Various Approaches for Novel Hit Identification 2.2.2012 at CSC

Schrödinger Maestro is a chemistry and drug discovery related modeling suite.
The workshop is intended for intermediate to advanced users.

4.4 Bioinformatics with large data-sets 13.2.2012

This course will offer an introduction on how to best utilize the CSC
facilities to move, store and analyze large data-sets. Examples used
on the course will be mostly from sequence analysis, but the methods
presented are easily adapted to any kind of computational analysis.

4.5 Introduction to CUDA programming 16.-17.2.2012

This course gives the basic-level knowledge on CUDA programming with
the emphasis on multi-GPU environments. The course consists of lectures
and hands-on exercises. After the course participants should be able
to write simple CUDA programs that utilize multiple GPUs.

4.6 Computational Chemistry Spring School 5.-9.3.2012 at CSC

Together with leading scientists of many different fields of computational
chemistry CSC organises a full week of program that aims at introducing the
basics of the most relevant methods and a selection of useful more advanced
tools. A successful scientist has many tools in her pocket! The workshop will
have hands-on exercises to concretize the topics and ample social activities.
The preliminary program has been published and registration opened.

4.7 CSC Summer School in High-Performance Computing 2012 (June 25 - July 6, 2012)

CSC Summer School brings together undergraduate and graduate students and
postdoctoral researchers in different disciplines of scientific computing.
The contents consist of lectures and hands-on training on parallel programming,
code optimization and other necessary skills in high-performance computing.

In the previous years the workshop has been overbooked, so it's good to be in time.

5. Ohjelmisto- ja tietokantauutiset

5.1 Gromacs päivitetty versioon 4.5.5

Uusimman Gromacs-version saat käyttöön komennolla:

module load gromacs/4.5.5

Uusin versio vaihdetaan oletukseksi seuraavan uutiskirjeen jälkeen.
Mikäli on tärkeää, että simulaatiosi on aina tehty samalla versiolla,
alusta gromacs aina käyttämällä versionumeroa. Oletusversio vaihtuu
ajoittain.

5.2 Reaxys and Schrödinger consortia renewals

5.3 Amber 10 reinstalled at CSC

Vuori and Louhi (and Murska) have a new installation of Amber. Now
also DFTB-simulations work. Note that to be allowed to use DFTB, you
need to apply for a license from here: http://www.dftb-plus.info/

5.4 CPMD updated to version 3.15.1

There is no module file, but you can find CPMD in the following path:

/fs/local/linux26_x86_64/appl/chem/cpmd

You can run CPMD with mpi-only or using openMP within a node and mpi
between nodes. The above directory has examples of both.

Note, that to use CPMD you need to register at www.cpmd.org first.

5.5 Schrödinger Maestro updated to version 9.2

To start using the latest version give:

module load maestro/2011.1

Note that the usage is allowed only to the consortium members.
