Modern sequencing technologies enable efficient genome-wide investigation of regulatory regions. This international workshop covers several aspects of ChIP- and DNase-seq data analysis, ranging from alignment and peak calling to motif detection and annotation. The fourth RDA (Research Data Alliance) Plenary "Reaping the Fruits" takes place on 22 – 24 September 2014 in Amsterdam, The Netherlands. Data practitioners, computer scientists, researchers, policy makers are just some of the people who will be present at the meeting. The first concrete results of RDA will be presented at the Plenary.

This mini-workshop is targeted for experienced users ("power users") of CSC's Cray XC30 service Sisu. During the workshop, the best practices on compiling and running applications on the Sisu system will be introduced, with a focus on what's new on the system after the major upgrade. The remaining time will be spent on benchmarking and optimizing users' applications onto the system with consultancy and tips from the instructor.
The workshop will familiarise the participants to the Cambridge Structural Database System via presentations and hands-on excercises with additional emphasis on the "Discovery Chemistry" for life science applications.

We will go through how to get access to these systems and how to write MATLAB code to run on them.
The first day of the workshop will cover the very basics of Unix/Linux use. No previous Linux skills are needed. The second day describes accessing and using CSC's services efficiently. The first day serves as an introduction to those who are new to Linux. Both days have extended hands-on exercises.
Course will give a practical guide on how to use released 14.04.2014 CSC Cloud service called Pouta. The Pouta cloud service is meant for all fields of science. It allows users to solve computational challenges which have not previously been possible to run on CSC's other systems. Some examples where the Pouta cloud service is especially suitable are research projects in requiring complex application stacks, or applications with a browser-based user interfaces. Course will consist of extended hands-on exercises.
This course will give a short introduction to NVidia GPUs and Intel Xeon Phis, which are currently the two most popular accelerator architectures. After a short hardware overview we will present two simple pragma-based programming models for accelerators: offloading for Xeon Phi systems and OpenACC for GPUs. Some basic performance considerations and limitations due to the memory traffic between the host and accelerator will be discussed. Last part of the course will give a short one-day introduction to the lower level approach for GPU programming using CUDA.

Learn how to squeeze the most out of a Cray supercomputer! This three day workshop will give attendees the knowledge required to understand the most optimal way to port, optimize and execute applications on Cray XC30 systems, such as CSC's "Sisu". The workshop is a mixture of lectures and practical hands-on sessions. Some example exercises will be provided, but attendees are encouraged to bring along their own applications to the workshop. Although the workshop specifically targets the Cray architecture and programming environment, many of the topics covered are generally useful also on other architectures.

This workshop goes to more advanced topics and techniques in high-performance computing. Parallel algorithms, more advanced topics in message-passing interface (MPI), parallel tools and numerical libraries, parallel I/O, as well as shared-memory parallelization techniques along (with OpenMP) and combined with MPI are discussed and exemplified.

This course will introduce programming with the R language. The emphasis is strongly on programming, and statistical topics will only be glanced. This course will introduce multivariate data analysis methods (clustering and ordination) using the R language. These methods are often applied during the analysis of biological data, e.g., in community ecology. The emphasis of this course is on marker gene studies, but the same R principles will apply to other fields of research, also.

Python is a modern, object-oriented programming language, which has become popular in several areas of software development. This course introduces the basic concepts of the Python programming language and how it can be used effectively in high-performance computing. Fast array interface (numpy), message-passing interface (mpi4py), and several other useful Python packages such as scipy and matplotlib are introduced. C extension, i.e how to integrate code written in C directly as a part of a Python program, are also shown. Examples include prototyping and solving numerical problems with Python, steering simulations with Python scripts and analyzing results with the help of Python. Course consists of lectures and hands-on exercises.
